How Can I Organise My Files In The Hard Dish And Usb Memory Stick?

I use the computer to work at home and in the office. I have saved some of the files in my hard disk and also save they in my USB memory stick as backup.
However, sometimes I forgot to save some new files either in the desktop or USB as backup when I updated some files in USB memory stick or destop hard disk . So now, the number of files and the directories in both of them are not the same.
How can I put all the updated file in a group and make the desktop and the USB memory have exactly the same file and directory?( I only want to keep the latest files)
